Ah, I get your point now. Only thing I was thinking is that some people might actually choose to live in one of these structures. For example, strongholds are a pretty awesome place to live, as long as you're careful of the silverfish and light up the place accordingly. I can see how mine shafts could be a pain in the ass, but something tells me if they come across a chest with some diamonds and stuff, they won't complain.
Also, at least in my experience, having a large cave and stuff underground when I'm clearing off stuff helps me tremendously. It's less you have to clear out, and if anything, gives you a place to explore. I'd like more people to weigh-in on this, though. I'm still leaning towards keeping the structures (it also keeps villagers around and lets you trade with them, which might be advantageous, especially with iConomy), but I'm willing to hear other opinions.
